Data process and analysis

Affymetrix GeneChip Operating Software (GCOS) drives system operation, instrument control, and data analysis for the GeneChip® platform. The software automatically acquires and processes hybridization data.  Analysis algorithms allow data review and filtering, as well as produce comparisons, graphs, and reports.

In addition to GCOS, various statistical softwares are available.

DNA-Chip Analyzer (dChip) is a software program that normalizes, standardizes, and detects outliers by applying model-based expression analysis of microarrays.  It also conducts basic analysis procedures such as comparative analysis and hierarchical clustering (Li and Wong 2001a).

SAM: Significance Analysis of Microarrays is a software program and statistical method that interfaces with Microsoft Excel to determine if the expression of any genes is significantly related to the response variable (e.g., treated vs. untreated).

SAS is the software used to perform high-level statistical analyses.  It grants control of various data- and/or analysis-related problems (e.g., unbalanced designs, corrections for multiple testing).

EASE, the Expression Analysis Systematic Explorer, statistically tests for significant coregulation between results and the Gene Ontology (GO) Consortium systems: Biological Process, Molecular Function, and Cellular Component as well as KEGG Pathways.

Pathway Studio Pathway Analysis Software helps in the interpretation of microarray data in the context of pathways, gene regulation networks and protein interaction maps.  Readily classifies proteins and their interactions, draws pathway diagrams and automatically updates pathways with new information.
